Keeping Track of the Mysteries

So after the big reveal in "A Good Man Goes to War," I've mainly been avoiding spoilers (although not trailers). But in getting ready for the return of the show at the end of August, I've been struggling a little to remember which questions have been answered and which haven't. So any help in clarifying these (and adding any others) would be appreciated.

1. River River River. We know who her parents are, but we still don't know who she is and the full details of her relationship with the Doctor. We don't know for a fact that it was her in the spacesuit that shot the Doctor (although there's no reason it couldn't have been). What we don't know exactly is why. Surely anybody could have been despatched to simply shoot the Doctor a few times? 

2. Did we ever find out what caused the TARDIS to explode at the end of series five? It was suggested the Silence have something to do with it, but is there more to it? I honestly don't know if this is now resolved or not.

3. Why did the Silence take Amy? We know she was replaced by a ganger before that, because she first saw Madam Kovarian before that. Why did they want Amy to tell the Doctor about her pregnancy? I ask all of this because it kinda seems... in a funny way... that the Silence were trying to warn the Doctor or something...

4. What does "Silence will fall" mean? It is just talking about the events of "Day of the Moon" or is there more to it? How does that end in TARDIS explosions?

5. What did the Doctor do to piss off Kovarian anyway?

I've always thought the show never sufficiently explained just why the TARDIS exploded.

There is also the fact that when River went to Amy's house she saw those burned in tracks from some ship on the lawn, what was up with that? It was NEVER resolved...

Not sure whether the last one is explained or not. I assumed the tracks were from a spaceship - some member of the alliance breaking into Amy's house in order to rummage through her stuff and find those memories to create that whole fake Roman soldiers scenario and plastic Rory.

I have completely forgotten almost everything that happened. I only remember a few things, but I'll probably enjoy it all even more as I go "oooh I forgot about that!"

Re: #3--I assumed they wanted her to tell the Doctor about him dying and the astronaut and stuff. Why? Not sure. Maybe it's because they show up in between shots and replace the real, regenerating doctor, with a doll/ganger version, taking him hostage? ...OK that's a kinda wacky theory, but w/e.

Does the Doctor know he was shot? Did he know that was going to happen? And was it really 1100 year old Doctor?

Which of Amy's memories are real and which aren't?

Why Amy? What is so special about her other than the fact that she's River's mother?

How can Rory keep dying and then come back again?

And so many more...
